The most confusing part from
The most confusing part from my point of view is how the content is linked to the menus (i.e. content --> primary and secondary links)
In more general terms how the whole site is linked.
Understanding the "terminus technicus"
1 - Get to know what words like node etc. mean.
2 - In the beginning do not miss out on opening those tiny triangles you hardly realise are there. They might be important, so at least have a look at them for later referal.
3 - And I think one rule should be written above ALL ;-) articles/web sites about Drupal: "Put everything you create, like themes, modules etc. inside the SITES folder, don't touch anything else."
